Keep your linework on a separate layer, set it to Reference mode, then create a new layer below it. Use the Color Drop tool to fill colors on the bottom layer without touching your lines.

Here's an easy way to fill in colors on a separate layer from your linework. First, make sure your linework is on its own layer with no background. Tap the layer to bring up the layer menu, then select Reference at the bottom. Now create a new layer, then pick it up and drag it beneath the layer with your linework. Now you can use Color Drop to fill in your colors on the new layer, and it will use the lines on the reference layer as a guide.
